you pretty much listed everything. Kool Stuff is the best by far, and Big B on upper james is one of the best comic stores I've been to (has toys too). I do not shop at bounty hunter.
there are two flea markets on barton street, both are kind of crappy though occasionally there are some people with toys there.
the toy society in cambridge is great too, similar to kool stuff!
